How do I audit pages that are not directly accessible from the homepage such as landing pages and product pages?

The technology under the hood for SiteAudit is just like the Google bot, it crawls from single or multiple points, discovering URL and following them.  If you have landing pages that are not linked from any page, you will have to add those as separate domains.  You could also include them all as "Starting URL" inside a single domain.
